World of Atoms - This is an excellent site that contains historical information about the discovery of the atom, practical information about atomic structure, and much, much more.

Atomic Structure - This is a great lecture complete with animated graphics.

Atomic Structure and Periodic Properties - there is a periodic table applet/pop-up that opens with this link as well - be sure to keep that pop up open, as you can click on any element on the periodic table there to see animated illustration of structure.
